Origin

Waynetech was responsible for the technology contract to help construct the Secret Sanctuary in a set up that was worth half a billion dollars. (Batman Confidential v1 #52)

After the Joker compromised their headquarters, the Justice League constructed a new satellite base that was situated in orbit. (Justice League of America v1 #78)

In the aftermath of the Prometheus attack, the wounded Vixen gathered the other members of her Justice League to discuss whether they should continue to operate. This was because they were undermanned and many having injuries from the recent battle. In addition, Mari felt unsupported by the Trinity with none of its members being among them and thus felt maybe it was time to disband their iteration of the team. Their meeting was interrupted by the arrival of Despero who wanted to get revenge against the Justice League. He managed to easily overpower them if not for the arrival of Zatanna but then an unseen force teleported Despero away before he could continue his battle. (Justice League of America v2 #38)

Post-Flashpoint

Following the Flashpoint, a new version of history was created with a different history of events. Situated on Rhode Island at Happy Harbor within Mount Justice where it served as one of the earliest havens of the world's heroes. (Justice League of America v5 #5) The Sanctuary was actually a mine situated at Happy Harbour with it being abandoned for sometime. Batman was aware of its existence but had left it untouched until he decided to assemble a new Justice League team that consisted of a team that were mortals rather than gods. This team then began to operate from the cavernous Secret Sanctuary with them possessing transmatter tokens to allow quick transport to the headquarters. (Justice League of America: Rebirth v1 #1) Killer Frost Caitlin Snow began drawing up plans for their headquarters new power source whilst Ryan Choi was attempting to fix the early warning system. (Justice League of America v5 #1) The new Justice League of America decided to unveil the Sanctuary to the public with it no longer being held as a secret as they sought to be examples to the world. (Justice League of America v5 #5)

It was destroyed by the Queen of Fables after she manifested in the mortal plane and defeated the Justice League of America. (Justice League of America v5 #22)
