Over a thousand years after the Ten-Tail's defeat, the branch family that resided on the Moon gradually began to dwindle until there was only [[Toneri Otsutsuki]] remaining who came to learn that the Demonic Statue had been stolen and the Tailed-Beast had been revived during the [[Fourth Shinobi World War]]. This even saw Kaguya temporarily being revived but she along with the [[Black Zetsu]] were defeated by the reincarnations of Asura and Indra who imprisoned the pair in another dimension. Two years afterwards, Toneri came to mistranslate Hamura's celestial decree and mistakenly concluded that the Earth shinobi would destroy the world with Hamura's plans being a failure. Thus, Toneri decided to purge the planet of shinobi but failed to reach an agreement with the Hyuga clan. As such, he kidnapped the clan's heir in order to claim her Byakugan and use it to awaken the Tenseigan though his activities drew the attention of Konohagakure who dispatched a team to discover his intentions as well as to stop his plan. Ultimately, Toneri came to learn that his actions were misguided after he became aware of Hamura's true decree and decided to live in self-imposed exile on the Moon where he stood a constant vigil over the Earth as a solitary guardian in repentance for his actions.

Ōtsutsuki clan (大筒木一族, Ōtsutsuki Ichizoku) were an ancient clan of horned celestial beings (天津人, amatsubito) that inhabited the universe. For eons, they were known to cross worlds and dimensions to seek out worlds seeded with the God Tree (神樹, Shinju, English TV: Divine Tree) in order to harvest the chakra from its fruit. Two members of the clan namely Kaguya Ōtsutsuki and Isshiki Ōtsutsuki came to Earth to collect the fruit of the God Tree and prepare its chakra for the rest of their kin. During this time, Kaguya was noted to had come into contact with the native humans where she hid the nature of her origins and became the concubine of Emperor Tenji of the Land of Ancestors. During this time, she came to be pregnant with his sons and in this time he made a proclamation to end the constant warfare between the nations on Earth. A proclamation was made that anyone that raised a hand against envoys of a neighbouring nation were to be put to death. Kaguya came to commit such an act after being threatened by representatives of the Land of That thus forcing her to go on the run as she was hunted down. She then came to consume the fruit of the God Tree and was gifted with incredible god-like power where she single-handily ended the conflicts between the nations of the world. This saw her being worshipped as a goddess by the people of Earth but in time she began to fear reprisal from the other members of the Ōtsutsuki Clan who would come to harvest the tree. Thus, Kaguya cast the Infinite Tsukuyomi bringing all of mankind under her control where she intended to transform them into White Zetsu to serve as an army to fight her clansmen. However, she did not want humanity to perish and thus freed a few humans and erased their memories of this event. Afterwards, her two sons were born namely Hagoromo Ōtsutsuki and Hamura Ōtsutsuki with them being born with chakra. By this point, Kaguya became obsessed with consuming even more chakra and turned into the Ten-Tailed Beast where she intended to claim the power from her sons. Hagoromo and Hamura came to use a sealing Jutsu to defeat the Ten-Tails whose husk was turned into the Moon. In the aftermath, Hamura took the Earth-based Ōtsutsuki Clan members and relocated to the Moon to guard the body of the Ten-Tails that became the Demonic Statue of the Outer Path whilst Hagoromo remained on Earth where he taught the arts of the shinobi. Hamura's descendants on Earth came to inherit the Byakugan and became the Hyūga clan whilst those that went to the Moon established their home there. In time, a custom was implemented whereby the Byakugan of new born members was taken out and placed in the Tenseigan to power with Hamura using this to bring order and stability on the Moon.

They were noted to had construct armies of lifelike human appearing Puppets that could serve as an army.

Another item created by the clan was the Karasuki (カラスキ, Karasuki) that was a turtle-like shell able to speak to its users and able to travel through time but required large amounts of chakra in order to operate it.
