During this time, John was employed as a history professor at Bard College located in the area. He later became aware of the fact that his daughter Jean was a Mutant and that her abilities were manifesting.

During the Inferno, he was temporarily transformed into a demon by the Goblyn Queen who was a clone of his daughter Jean.

After the death of his daughter Sara, Dr. Grey and his wife Elaine began to care for their grandchildren Gailyn and Joey.

During Operation: Zero Tolerance, John and his family was saved by the actions of Nate Grey who was an alternate version of his grandson Nathan Summers.

In a family gathering, the entirety of the Grey family arrived at the family home to celebrate. They were targeted by members of the Shi'ar Death Commandos who had received orders to eliminate all bearers of the Grey Genome due to them being favoured hosts of the Phoenix. This saw Dr. John Grey being the first to be killed before the rest of the family perished at the hands of the Shi'ar forces. (Uncanny X-Men v1 #468)
